Special allowance in salary is a fixed, fully taxable amount an employer adds to the pay structure, usually to balance the CTC after basic pay, HRA and other named allowances have been set. It has no specific purpose and needs no bills or receipts. Because it's fully taxable and many employers keep it outside the PF base, special allowance in salary is often the largest flexible line on an Indian payslip. The new wage rules mean employers now need to watch how big it gets compared with basic pay. For employees, it's simply taxable cash.
Open almost any payslip at a Bengaluru tech company and you'll find it: a line called special allowance that's bigger than HRA and sometimes bigger than basic. New joiners ask what it's for, and the honest answer surprises them. It isn't for anything in particular. Say Varun's CTC is ₹9 lakh. Once HR has fixed his basic at 40%, HRA at half of basic and the employer's PF and gratuity, about ₹3.2 lakh is left over, and all of it becomes special allowance. That's what special allowance in salary usually is: the balancing figure that makes the CTC add up on paper and on the payslip.
How Special Allowance in Salary Fits into the CTC
Indian salary structures are usually built top-down. HR starts with the CTC, fixes basic as a percentage of it, sets HRA as a percentage of basic, adds any named allowances such as conveyance or medical, deducts the employer's PF and gratuity provision, and puts whatever remains into special allowance. That's why two people on the same CTC can have different special allowances if their basic percentages differ. Our breakdown of salary components and CTC shows a full structure line by line.
Special Allowance in Salary vs Other Allowances
Most other allowances have a reason attached. HRA helps with rent and can be partly tax-exempt under the old regime. Travel and conveyance allowances relate to commuting. City compensatory allowance reflects an expensive posting. Special allowance has none of that, which makes it flexible but also fully taxable. Some employers skip the itemised structure altogether and pay a consolidated salary, a single figure with no breakdown, which suits interns and short contracts better than permanent roles.

How Special Allowance in Salary Is Calculated
Using Varun's ₹9,00,000 CTC:
- Basic (40% of CTC): ₹3,60,000
- HRA (50% of basic): ₹1,80,000
- Employer PF (12% of the ₹15,000 wage ceiling): ₹21,600
- Gratuity provision (4.81% of basic): ₹17,316
- Special allowance: ₹9,00,000 − ₹5,78,916 = ₹3,21,084 a year, or about ₹26,757 a month
If HR raises basic to 50%, HRA and gratuity rise with it and special allowance shrinks to roughly ₹1.6 lakh. The CTC doesn't change; only the mix does.
Is Special Allowance in Salary Taxable?
Yes, in full, under both the old and new tax regimes. It's added to your salary income and taxed at your slab rate through monthly TDS. Don't confuse it with the specific exempt allowances in the Income Tax Act, such as children's education or hostel allowance under the old regime, which are sometimes also called special allowances. The balancing line on your payslip isn't one of those.
Special Allowance in Salary, PF and the 50% Wage Rule
Two rules have changed how employers use it. In 2019 the Supreme Court held that allowances paid universally to all employees, regardless of role or performance, can count as basic wages for PF. And under the Code on Wages, in force since 21 November 2025, if allowances excluded from wages exceed 50% of total pay, the excess is added back to wages for PF and gratuity. A structure where special allowance dwarfs basic is now a compliance risk, not just a design choice, so review yours with your payroll adviser.
Setting Up Special Allowance in Salary in OfficePortal
OfficePortal's cloud-based payroll software builds each salary from the CTC. Basic can be set as a flat amount, a percentage of CTC or a percentage of gross, HRA and custom allowances are added as earning components, and employer PF and the 4.81% gratuity provision are configured as statutory components, so the special allowance is calculated as the balance automatically. When you raise basic to meet the wage rule, the structure recalculates instead of being rebuilt in a spreadsheet.
Salary revisions are recorded against each employee in HR management software, and offer and revision letters showing the new breakup are stored in the encrypted HR document management vault. Monthly amounts are pro-rated from approved attendance, and employees see every component on payslips in the Android or iOS app. Online retailers with fast-growing teams can see how this fits on our ecommerce HR software page.
